I'm not sure what you mean when you say PRG programs have SEQ or USR embedded. I thought they don't... or maybe you meant Jim Hehl's self-extractors? That would be one case when a PRG really could have a SEQ file embedded in it - but even that needs a disk, or a D64.

Because the device supports D64 images, you should be able to run any software that writes to/reads from SEQ files.
