JiffyDOS for the plus/4 series is "not so polished", so this is normal. For some reason (to avoid badlines disrupting timing??) it writes to current raster vertical position ($ff1d) register.
I made a patch for myself to get rid of this because it was very annoying as my RetroTink2X lost sync every time I loaded something with JiffyDOS and also started talks with Jim Brain to include it as an official image but the conversion went to a halt at some point (on my part).
