Anytime you bypass the standard drive interfaces you run the risk of loosing compatibility with something. But the only way to surpass the speed of those interfaces is to do just that. Just remember that SD/MMC is a more difficult to implement interface than CF. CF requires a simple buffer (if you want a 16 bit interface), buss logic and address decoding. SD also requires serial shift registers and a separate clock signal. The complexity of the timing for SD pretty much requires a programmable device but CF can be done with simple TTL parts. Both would require a custom DOS Given the market for such a board I think cheaper would be better.
FWIW, I have seen SD done with TTL parts but it was pretty ugly.
(I'm talking about directly tying the interface to the CPU buss)
