Hmm, could it be that the way the emulator display is implemented as a child window of the main window is a problem ? The two can be made separate by removing line 232 in gui/gui.fl:
code0 {o->add(emulatorWindow);}
as well as line 304:
emulatorWindowGroup->remove(*emulatorWindow);
