Are the menus functional ? Can you open the debugger and use the Step button ? If yes, then maybe there is just no configuration loaded, because the file is either not found, or reading it fails for some reason (which may possibly be related to the command line problem). You can check the machine configuration to see if there are ROM files loaded; if there are none, then it should be set up as follows for a minimal working configuration (use the ... buttons to browse files):
