The JACK and ALSA libraries are actually only dependencies of PortAudio on Linux. So, you can safely remove them from SConstruct (the libraries are defined at line 177). The 'rt' library might not be needed, either.
Other than that, you do not seem to have the dotconf library: without that, the emulator can run, but will not be able to load ASCII format configuration files. Also, FLTK seems to be older than 1.1.7; I am not sure if that causes any problems, though.
