Joystick as often as possible, or at least while they lasted...the Commodore 1341 joysticks were really cheaply made, they broke so easily. These days I have a Konix Speedking, which I think was the only other joystick made in a C16/Plus4 version 
Also, some games (such as the Justice Rampage games) have really awkward keyboard controls (the aforementioned games were designed for a C16 keyboard, but not a Plus/4 one).
There are some obvious exceptions to joystick control, like Thrust
