hm, I can't find any option to save as PRG in SIDPlay/w!? (neither for C64 nor C16)
I think what you hear in Crosswords is not a bug per se, but an inconsistency in timing (the different results across emulators hint to that). The glitch in the other two examples is most likely a missed SID-register write (and you can blame SK264 for it  )
