Hi,
Since we're talking about PRG files, we can exclude the 1541/1551 turbo loader issues. What do you mean under ".prg will not load" and "refusing to load" descriptions exactly?
You enter DLOAD"THREEVE" and it says file not found, or loads it but after RUN it crashes?
Maybe the original prg filename causes the problem, is it possible that the SD2IEC can't handle some characters or converts them to another? You can anytime rename the problematic prg files to "a.prg" to test this theory 
Mentioning that all C16 games run correctly and has problems with selected Plus/4 files may sign memory problems. I'm sure we have a HW diagnostics prg somewhere...
